Alonso set a 1:31.290 before the lunch break and a rainy afternoon helped him to keep top spot.
Esteban Ocon, the most productive driver of the day, ended up in second, with Alex Lynn completing the top three.
Charles Leclerc could only manage to do 19 laps for Ferrari. Red Bull Racing was in last place after a troubled morning.
