Luca Ghiotto left it late in Barcelona to take pole position for Saturday's feature race, clocking a 1:28.031 in the final moments.
Ghiotto was one of the last to set his final lap, as most of his rivals stayed in the pit lane after completing their runs.
The Italian pipped Nicholas Latifi to the top spot, forcing the Candian to settle for second place. Ghiotto's teammate Guanyu Zhou will start behind in third place.
Ghiotto claimed over the radio during the session that he was unhappy with the car, claiming that there was something wrong with it before climbing to the top of the timesheets.
Nyck de Vries was fourth and will join Zhou on the second row for the start of Saturday's row.
The third row sees two Briton's line-up side by side as Jack Aitken got the better of Callum Ilott.
Sergio Sette Camara was seventh, leading Ralph Boschung, Dorian Boccolacci and Mick Schumacher. All four drivers were separated by less than a tenth of a second.
